Arreat's definitely wrong and not just on the synergies and not just from Prayer.
My 24 medic has 5 points in Prayer, 13 in Holy Bolt and is healing in the mid-40s to mid-90s as confirmed by his happy patients. Looks like a 15% synergy coupled with a higher base maximum.
The lying character screen also gives a whacking 50% Holy Bolt magic damage synergy from Blessed Hammer so I successfully experimented with a single point. It's hard to judge exactly how much damage it's doing when you're single hit killing undead but it sure as dammit looks as if Arreat is wrong. The site's magic damage looks too low as well: with my current 5 point investment in Blessed Hammer, I'm getting over around 390-440 damage from Holy Bolt on my character screen. Hey Hey Hey.

According to skills.txt the healing synergy is 15%
(100 + skill('Prayer'.blvl) * par7) / 100
par7=15
while the damage synergy is
(skill('Blessed Hammer'.blvl)+skill('Fist of the Heavens'.blvl))*par8
par8=50
