This is normal. Because of the way D2 applies the fanatacism aura, there is a lag between the time the new aura is established, and the time it's bonuses are applied.

Makes perfect sense.

One problem with how this works in practice is that the aura never seems to update in town. Tonight I waited five minutes and even tried going to a different act. The thing to do is just remember to flash the aura.
