On the first level, your brother will be angry with you if you go around killing everyone. If you tranq them, he'll be happier.
However, if you kill everyone, you'll earn the respect of your gun-toting colleagues as well as your superior officer. I always go around prodding people in the neck on Liberty Island. You'll get more than enough opportunities to kill people during the rest of the game.
