My stealth pistol (scope, accuracy 85%+, 12-round clip) and crossbow (scope, accuracy 80%+) were there, but my sniper rifle (laser sight, 10-round clip, accuracy 80%+) was replaced with a normal one!
At this point I'm not 100% sure. But it might be a glitch in that specific level. What happened was I picked up my modified stealth pistol, and picked up a regular stealth pistol. The regular stealth pistol had overwritten my previously modified weapon.
All your previous weapons are there, it just might have been overwritten. The weird thing is, I tried this in other levels, and modified weapons do not get replaced when picking up normal unmodified ones.
