Just to cover the obvious, are the characters you're playing at or over level 10? Pet behavior is massively different below that. If you're not 10 or above, your mods may be masking the fact that you don't have a pet command bar below 10.
I've experienced the pet-bar-missing bug, and pets seem a bit slow on the uptake now, but they do attack when I tell them to.
EDIT: If they are 10 or higher, have they trained the pet control skill?
